Problem summary
When saving scripts which use NukeX Nodes, connected via 'Dot' and 'Merge' nodes, opening the saved project may cause connections to break.
This issue appears to be caused by the warning dialog appearing mid-script load:
The problem can be worked around by closing and reopening the comp in the same window

Steps to reproduce
1) Save your project in NukeX
2) Open your Project in Nuke
Result: Nuke will throw an exception and display the Dialog Box above
Some connections may disconnect or switch inputs.

Workaround
1) Open your script within Nuke
2) Close the script via 'File -> Close Comp'
3) Reopen the Comp via 'File -> Open Recent'
If the above workaround does not work, please try clearing your cache following the steps below:
1) Open your project with Nuke
2) Go to 'Cache -> Clear Cache'
3) Go to 'File -> Clear'
4) Reopen your file via 'File -> Open Recent'
