Problem summary
When loading footage with pixel aspect 2 (or any non-square aspect) and viewing it side by side, the left image will overlap the right one unless "ignore pixel aspect" is turned on.

Steps to reproduce
1) Open NukeStudio/Hiero
2) Import 2 images with the same resolution and pixel aspect ratio
3) Set your Project Settings Resolution to the image size
4) Add both images to a new Sequence on separate tracks on top of each other
5) Within the Viewer, set the viewer to 'Horizontal' and add split both tracks
Result: The Left-most image will overlap the right image.
Workaround
Unfortunately, there is no workaround for the Horizontal comparison view.
You can toggle 'Ignore Pixel Aspect' (Ctrl+Shift+P) to ON, although the image will be 'squished'
